Depending on what state your shop is currently in, one good place to start is to clear out everything. Trying to reorganize a cluttered space when you barely have room to turn around can be infuriating at best and dangerous at worst. Obviously, if you have any exceedingly large or heavy tools such a milling machine, it may be best to keep those in place. Consider creating a garage shelving system, either by installing your own or visiting your local home improvement store that has something ready to buy and install.
Some of us inadvertently end up using our shop space as a fallback storage area for random paraphernalia we have nowhere else to store. If this sounds like you, then bite the bullet and make the hard choices; get rid of all the things you don’t need. Space is a valuable commodity and should not be wasted on things you will never need or use. Have a garage sale or talk to friends to see if they are interested in picking up some of your great stuff at a low price. Don’t lose sight of your ultimate goal, however: to get rid of things. Even if you have to give it away for free, ultimately you benefit by not having to deal with the headache of finding room for one more object in your limited space.
Next, assuming construction of your primary shop structure has already been completed (if not, that should be your next step), you will need to come up with an organization system. Take an inventory of all of your various tools and items to figure out what sort of storage solutions will work best for each of them. If you aren’t feeling particularly creative or inspired, a quick internet search for a garage organization system will provide you with a plethora of imaginative solutions that other people have come up with. Organizing a shop may seem like a daunting task, but you won’t regret it.
